How do I use the OPTIMIZE TABLE or myisamchk commands?

I have been having a large server slowdown and after talking with my host they seem to suspect that my Mysql database(s) are causing the problem. I have new this and I have no idea how to even use these commands.

Can they be run on the entire Mysql database so that it optimizes the entire thing instead of just a single table?

If they can be ran on the entire database, how do I do it?

Do you have any other ideas of what I can do to speed up the MySQL as that's what the host believes is causing the slowdown?

I would appreciate any help I can get, as I don't even know where to run these commands, let a lone use them.
