Advice on Physical Volume configuration

We have recently installed a MySQL server at the company I work for and have run into a few issues. The server is becoming rather sluggish when updating between two tables with around 10 million records. Optimization and indexing has been taken care of. This is on a PowerEdge 710 with dual quad core and 32GB of memory. The OS is CentOS 5.3 (64bit). Also we are using MyISAM tables. My question is if the Physical Extent variable for the Physical Volume (2TB) could be having an impact with regards to the performance issue? Currently it is set to 4M. What would be the recommended PE size with performance being the priority?
